Journey of Life #2

Assalamualaikum wbt....

I has been a long time since the last post on this blog.. Well, I was too busy "dating" with my final year project (FYP) for the whole previous semester.. what I can tell here, the experience of handling and conducting the experiment during FYP was actually make me realized that I am actually not born to be a scientist..yup, that's the truth...the truth that I just realize it when I was in the last year of my degree study...however, I just could not turn back and the only option that I have is to step forward and do the best for completing my degree study...As Allah mention in His Book,

"..But you may hate a thing although it is good for you, and love a thing although it is bad for you. God knows, but you do not know.” (2:216)

It is certainly true...to do something that you don't like is not necessarily bad for you, right? So, in this life, just go through whatever Allah has decided for us..there must be reason behind everything which happen to us...I believe in Him...there must be a great 'hikmah' why I was in Biomedical Science field...^_^

Ok, back to the journey of my life...As I mentioned earlier, I had already completed my FYP...the presentation and thesis submission were already done few months back...and alhamdulillah, this semester will be the final semester before I can officially say goodbye to IIUM Kuantan Campus...inshaAllah...

In this semester, I am only have two subjects left..EOP (English for Occupational Purposes) and KOS (Computer in Science).. I really hope that I can spend the free time with beneficial activities.. As I have bought so many magazines and books, I need to really spend the time reading all those books... 

I think that's all for now..maybe there will be another update for the next few days..

My little understanding about CADD..^_^

As this blog is created mainly to fulfill the special requirement for CADD class, here, I would like to share a little bit about what i had learned for about those past three lectures. To be frankly speaking, being a student with zero knowledge of bioinformatics, me myself could feel that this subject will be a heavy course for this semester. However, when Madam Noraslinda gave this task, I think that this is good way of testing our understanding of this subject besides assist us to understand and revise what she had taught us before. So here is a so called summary of the knowledge which I had gained. As this is merely based on my little understanding, I apology for any mistake..=). Before starting the lesson, in order to make this 'lecture' more understandable, I will divide the 'lecture notes' into subtopics.

Week 1: Bioinformatic tools

Although this course is named as CADD (Computer Aided Drug Design), the basic knowledge that we must know is bioinformatics. Bioinformatics, according to Wikipedia is the application of information technology and computer science to the field of molecular biology. In fact, bioinformatic is the centre where several disciplines are belong to it such as CADD, information technology, application and databases also computational resources. Therefore, in order for us to understand CADD, me must at first being familiar with the bioinformatics tools. In the first class at the computer lab, we were being introduced to the bionformatics tools website and how to utilize those websites. the following is the detail of how to use the website.



MEROPS webpage
This website provides the information resource for peptidases and the proteins that inhibit them. For our class, we were taught of two peptidases, which are ClpP and Lon. Both can be retrieved by clicking at the search button --> search for peptidase..by name --> search for ClpP and Lon --> choose the peptidase S16.001 for Lon-A peptidase and peptidase S14.001 for peptidase Clp (type 1) --> go to "sequence" -- > choose any five organisms for Lon and ClpP each (the MEROPS ID start with MER) --> then paste the sequence in the notepad for the next lecture and our future reference.


After exploring MEROPS, we were taught on how to search the details of the previous chosen organisms by using PSIBLAST from this webpage. After clicking on the "blast" on the right webpage, find for "protein blast".


After clicking at "protein blast", the following will appear and the protein sequence will be entered in the query sequence box at the top on the left of the page.



At the bottom of the page, the Program Selection Algorithm should be changed to PSI-BLAST before go to BLAST button. The detail and further description of the protein sequence would then appeared.



To see the identity and description of the protein, click on the first line to get below feature.



Week 2: ClustalX and Artemis

Basically the second class is still the introduction class in which two new software, ClustalX and Artemis were being introduced.

a) ClustalX
This software is used primarily for loading the sequence available in the notepad file from previous class(Lon and ClpP peptidases). Besides that, other properties such as alignment also be made by using this software.

b) Artemis
Artemis is a free genome viewer and annotation tool that allows visualization of sequence features and the results of analyses within the context of the sequence. in other word, it allows the users to choose a specific sequence, for instance Lon and ClpP sequence from Burkholderia pseudomallei to look for its location in the genome. Moreover, we also learned the steps to trim, delete, rename and move the entry of the selected sequences.

c) PDB(Protein Data Bank)
The information from PDB could be found out by knowing the PDB ID. Therefore, by using the same organism, which is Burkholderia pseudomallei, the description or the PDB ID could be identified from the NCBI and BLAST application, as mentioned earlier. Once the PDB ID was found; Lon PDB ID was 1TYF while ClpP PDB ID was 1RR9, the FASTA sequences and PDB file were downloaded.


Example: This page will be appeared after enter the PDB ID of 1TYF. The further step is to click at download files and download FASTA sequence and PDB file(gz).



Week 3: Protein 3D formation


Using the information from PDB file, we learned on how to form protein 3D structure with the assistance of a new software; Raswin. It was really amazing to see the protein being formed was in the colorful and real figure.

Final Year Project

Bismillahirrahmanirrahim...

My final year project title is "Antimicrobial Properties of Piper sarmentosum". This plant is known as pokok kaduk among Malay and it is commonly eaten as ulam besides being consumed traditionally to relieve fever, cough as well as toothache.

Basically, this mini research is about the testing of antimicrobial activity of methanol extraction of the leave and stem part of kaduk against several bacteria and fungi. Besides that, I will compare the antimicrobial activity between leave and stem part.

Since I am just start the extraction process, nothing much I can update so far. Just hoping that all will run smoothly. Pray for my success ya..

Journey of my life..

In the name of Allah, The Most Gracious, the Most Merciful..

This blog is my second blog actually. As in the CADD(Computer Aided Drug Design) subject, my beloved lecturer asked us to have our own blog, I've decided to create this blog since my another blog contains too many 'personal stories', i guess..=p

Well, this first entry is all about the journey of my life..Thank you so much Madam for giving this task since i can improve my writting skill..Because I'm not so good in English, I would like to take this opportunity as a challenge..(^_^)

I was born on 18th April 1987 and I'm the second daughter of my dearest parent, Md Puzi Hashim and Fatimah Ahmad. Alhamdulillah is the only word to describe how lucky I am to be a daughter of my beloved parent..thank you ya Allah for giving me a very happy family..:=)

I was born and raised in Kedah, which means that I am 'anak jati' Kedah. My early education began in SK Kuala Sungai Muda before continue to the secondary school at SMK Kota Kuala Muda, both are in Kedah and pretty near from my house. When I was in form 4, I was chosen to enter Kolej Islam Sultan Alam Shah(KISAS), a school I had dream for since I was in form 2. I felt very grateful for the precious moments that I had went through since for two years being there, I had built up a-new-me in spiritual and mental way.

My journey as a student was continued to the matriculation centre of IIUM where I had learnt and struggled there for about one and half year. At the end of 2006,I had completed the matriculation study and being transferred to IIUM kuantan to further my study in Bachelor of Biomedical Science. For the time being, I am a fouth year student who is struggling for my final year project. I hope that I can successfully completed all the subjects in this course by the end of 2010, inshaAllah..

Last but not least, I am very grateful to Allah because He makes the journey of my life went smoothly so far. Having difficulties throughout the student life is normal since i believe that all the hardness is a MUST to success in future.
